I don't recommend it often, but you probably need an acid wash, go to your local home center and get some "sulfamic acid" this is a very strong washing agent for tile, please try it on one tile first and see what the result is, also it will effect the grout as well, so watch for discoloration. After you have washed it, you can seal it (NEED to seal it) with an empregnating sealer.
